Under supervision, the incumbent will be working as an Information Systems Analyst 2 performing research in behavioral genetics in mice, rats and humans within the Department of Psychiatry. The primary focus area of this position is within the Center for Genetic Studies on Drug Abuse in Outbred Rats. The main responsibility is to maintain study’s database and performing genetic analysis. Perform routine quality control for data inputs and analysis outputs. Write standardized queries for the PostgreSQL database. Improve data organization structure and perform routine database backups. Develop data extraction algorithms and coordinate team efforts on data extraction. Implement NGS bioinformatics algorithms for specific research projects. Run standardized pipelines to generate genetic analysis results for various projects. Support the training of new bioinformatics team members in database maintenance, phenotype extraction, and genetic analysis. Be a point of contact for TSCC, coordinate TSCC use by lab members.
Six years of related experience, education/training, OR a Bachelor’s degree in related area plus two years of related experience/training.
Demonstrated knowledge of Linux, Windows, High Performance Computing, cloud technologies such as Amazon EC2.
Knowledge relating to the design and development of software. Basic knowledge of secure software development. Demonstrated knowledge of Linux-based workflow development, including Bash scripting. Demonstrated experience in developing and improving multistep analysis pipelines/workflows using scripting languages.
Demonstrated ability to install software and troubleshoot and repair moderately complex problems with computing devices, peripherals and software. Understanding of system performance monitoring and actions that can be taken to improve or correct performance. Basic knowledge of incident response procedures. Demonstrated ability to follow software specifications. Proven ability to help others solve problems related to coding, High Performance Computing, Environment management system, Github. Provide ability to be main point of contact for HPC problems.
Knowledge of business processes and procedures. Knowledge of the design, development and application of technology and systems to meet business needs. Demonstrated knowledge of Workflow of NIDA Cores, RMarkdown, R Shiny.
Demonstrated experience with database administration. Demonstrated experience with SQL, PostgreSQL, triggers, views.
Knowledge of data management systems, practices and standards. Demonstrated knowledge of AWS, SQL, PostgreSQL.
Demonstrated knowledge of computer security tools, best practices and policies. Demonstrated skills applying security controls to computer software and hardware. Demonstrated knowledge of AWS Security groups.
Demonstrated testing and test planning skills. Demonstrated experience with Data ETL, workflow development and execution.
Ability to write technical documentation in a clear and concise manner. Proven ability to prepare QC reports and present them at the meetings with collaborators.
Demonstrated understanding of how system management actions affect users and dependent / related functions. Demonstrated understanding of the implementation of internal/external report feedback.
Interpersonal skills sufficient to work with both technical and non-technical personnel at various levels in the organization. Ability to elicit and communicate technical and non-technical information in a clear and concise manner. Demonstrated ability to develop general GWAS report interpretations.
Self-motivated and works independently and as part of a team. Demonstrates problem-solving skills. Able to learn effectively and meet deadlines. Proven ability to initiate communication with collaborators and act as go-to person for coding, database, and general work problems. Proven ability in executing a task within a team.
Demonstrated experience in handling big data sets and experience in programming languages, including Python/bash/R/SQL.
Proven ability to program and maintain automated data collection, data extraction, data quality control, and data storage systems.
Proven ability to report and reconcile on data collected and effectively present to necessary team members and collaborators.
Proven ability to backup and restore data to prevent data loss. Proven ability to diagnose and solve database maintenance problems.
Proven ability to perform database maintenance operations for multiple projects.
Demonstrated experience writing programming code, most commonly using SQL and R/Python, to create database processes.
Demonstrated experience or academic courses in molecular biology, bioinformatics, genetics, or computational biology.
Demonstrated experience in using software revision control systems (e.g. GIT). Demonstrated experience performing version control for pipeline and code using git.
Demonstrated experience executing and improving established pipelines using bioinformatics software such as Samtools, BWA, GCTA, STITCH and IMPUTE2.
Proven ability to perform genetics analysis for a variety of P50 and U01 projects.
Employment is subject to a criminal background check.
Must be able to work overtime and weekends as needed.
